Look for the Atlantis recs first and the SG-1 recs after that. Crossovers are more likely to be in the Atlantis section, but it really depends heavily on where the crossover takes place and what it was labeled as when I found it.

Care Packages by Auburn
This story's quite AU now that season 2 has started, but it's still a lot of fun. After discovering that no one else is doing so, Carter prepares a care package for McKay. Seeing her doing that makes O'Neill realize that there's at least one other person on Atlantis who doesn't have anyone to send him a care package, so he starts a project of his own. In this AU, Rodney's work on Doranda proves infinitely more destructive than in canon. Only Rodney, John and Elizabeth survive. They're thrown 9,000 years back in time. They're all a little crazy. Points in Time by Brenda Anders
This fic is a long series of missing scenes for episodes in the first four seasons. I'm not sure if it's still ongoing, but each chapter can stand alone fairly easily, at least for a reader familiar with the series. The author does a wonderful job with character voices. There are a couple of points where the links between chapters don't work quite right. A little creativity will get you around the trouble spots, though. (Added 20 August 2004)

Retrograde by Martha Wilson
AU. Three years after the Atlantis expedition left, SG-1 goes to find them and discovers that they may well have arrived too late. There's now a sequel story, Recovery up at her site. (Sequel added 20 April 2005)

Return by Dsudis
The members of SG-1 work on recovering from Jack, Sam and Teal'c believing that they'd seen Daniel burn to death. I'd consider this a missing scene sort of fic, and it deals with something that the characters really would have had to face. Discovering that Daniel was still alive didn't change the fact that the other three had full sensory memory of his death or the fact that while under that delusion, they left him behind. Search and Rescue Series by Laney
Buffy/Stargate: SG-1. This series is still a WIP, but the first two stories stand well enough on their own, and they are complete. The stories badly need a proofreader, but they're worthwhile for those who can work around the misused words, punctuation problems and such. In an AU where Buffy, Xander and Oz died at Graduation and Faith never went bad, Willow pursues a career in the Air Force. After her training's done, she ends up working for the SGC on a search and rescue team. (Added 21 March 2005)

Stargate: SG-1/Gundam Wing. I'm usually not big on AUs that take canonical characters and put them in a non-canonical setting, so I was iffy about the Gundam Wing aspect of this story. But what Vathara has done works well-- The elements of Gundam Wing canon have been reshaped to fit the Stargate universe, and they work well there. The story starts with Daniel Jackson in the hands of a Goa'uld. There, he meets another prisoner, a stranger from a world he's never heard of. (Added 11 Sept. 2004)
