Detective Conan fics:
As seems to be the general practice in this fandom, I'm treating Detective Conan fics, Magic Kaitou fics and crossovers between the two series as all falling under the label "Detective Conan fics." For information about Magic Kaitou try here: Kaitou Kid Reference Page This is a helpful informational resource for finding out about the Magic Kaitou side of canon. Given the number of episodes/volumes of manga in Detective Conan, keeping track of the details can be difficult, and the overlap between Magic Kaitou canon and Detective Conan canon isn't complete.

Communication by socchan
WIP. An AU in which Kaito starts investigating his father's death almost immediately and meets a young Kudo Shin'ichi not long thereafter. Each chapter stands on its own, but the author keeps adding more from time to time. (Added 11 March 2005)

Conversations Among Ghosts by Ysabet
This is a series I know only through fan fiction. Detective Takagi asks some questions of Conan and gets some truthful answers. A trip across town proves nearly impossible to complete. Ysabet has a number of good stories at fanfiction.net, but many of them aren't done. This one is. (Added 28 April 2004)

The Kaitou Kid steals one last thing from Shinichi without even realizing he's doing it. (Added 20 January 2007)

New Tricks by Snickerer
The Kaitou Kid uses a new trick to escape the police. This is a fairly short and kind of silly little story. (Added 15 January 2006)

Phantom Shadows by KosagiNoLegion
Technically a crossover wtih Shadow of Destiny, but I don't consider it enough so to need to be in the crossovers section. The Kid finds out more about the Pandora gem and what it really does. Changing time has unexpected repercussions, and Kaito has to sort things out. (Added 22 June 2005)

Pharaohs and Phantoms by Snickerer
Magic Kaitou/Yu-Gi-Oh. No Kaitou can resist a dare. Events in this very short story lead directly to events in the sequel (which is longer and more fun), Phantoms and Shadows. (Added 20 April 2006)

Playing the Fool by Twilight Road
Mouri Kogorou isn't quite the idiot that everyone takes him for, so he notices a few odd things and puts some pieces together. (Added 11 July 2006)

Playing with the Big Boys by KosagiNoLegion
Vermouth has plans of her own and creates in another apotoxin victim. This is rather violent and profanity prone for a Detective Conan story, largely due Shoji's presence. (Added 22 June 2005)

The Price You Pay by Icka! M. Chif
WIP. Someone has framed Kudo Shinichi for murder. Hattori Heiji knows Shinichi's innocent but proving it requires exposing him as Conan. Then Heiji finds an eye witness, the Kaitou Kid. The two young men discover that they have common interests beyond the current situation and agree to exchange information for their long term projects. This author also has a lot of other fics worth reading, mostly short, humorous pieces. (Added 2 June 2004)

Relative Truth by Becky Tailweaver
WIP. Searching through his father's papers, Kaito discovers a connection between his family and Shinichi's that prompts him to seek an alliance. This story's quite long already, and I suspect that it may be just getting started. (Added 2 June 2004)

Rules of the Game by Kaitou Ann
Inspector Nakamori has to make a decision after the Kaitou Kid has an accident. (Added 11 Sept. 2004)

Sense & Sensitivity by KosagiNoLegion
This is the first of a series focusing on Hattori Heiji. An encounter with the Black Organization alters him and his view of the world forever. I liked the sequel stories, "Nor'hanger Abbey" and "Pursuance" better, but they make no sense without reading this one first (not to mention that it's pretty good anyway). (Added 28 May 2004)

Short Stack Stories by Candyland
This is a collection of very short, humorous Detective Conan and Magic Kaitou stories. They're not necessarily linked, and the quality varies, but I found most of them quite amusing. Might be considered a WIP since the author's still adding new ficlets. (Added 2 March 2006)

Detective Conan/Puppetmaster Sakon. Conan is more than a little startled when a box left on a seat in the subway starts talking to him. (Added 17 December 2005)

The Window by Ysabet
I actually like some of the follow up stories better than this first one, but this is the place to start. It's been a year since Shinichi became Conan, and he's trying to come to terms with the possibility that he may have to recover the long way. In the immediate sequel, "The Longest Hour," he finally tells Ran his secret, and she has to decide what to do about it. (Added 23 Dec. 2004)
